I'm currently fighting the same issue. All buttons have transparent border even though the manual clearly suggests they shouldn't have.
It's right there in the bundled ionic.css on line 8517 and onwards.
For now, I'm just using .button-outline, as it's mostly a problem with .button-stable and it seems to fix the issue both for normal buttons and nav/header buttons.
